I am used to using AMOS where you can look at errors in the diagram and correlate them, and they also appear in the modification indices. I don't understand how to do this using MPlus. Thank you.

The WITH option is used to covary residuals. You will find these WITH statements in the modification index output.

Thank you. So if I write for example-

Y1 WITH Y2

does this mean that I ask for the errors to be correlated, not the indicators themselves?

If they are factors indicators, they are endogenous variables so it is the residuals that are correlated. For exogenous variables, it is the covariance between the variables.
