Which procedure in Mplus would you recommend for dealing with categorical variables, nonnormality (highly skewed), and incomplete data? Is there an estimator that can handle all these issues?

Skewness is not an issue for categorical variables if you use categorical data methodology. You can do this using either the WLSMV or ML estimators and putting the variables on the CATEGORICAL list. Both estimators handle missing data. ML handles it better than WLSMV.
