Say I am running two unrelated regressions in mplus:

y1 ON x1 ;
y2 ON x2 ;

If I run these two regressions in a single mplus model, I know the model will have a single covariance matrix. Will running the two regressions in a single model also affect the coefficient estimates or standard errors? I wasn't sure how the assumptions of mplus worked in this regard.

The default in Mplus is to covary the residuals of y1 and y2. If you don't want this, you can fix it at zero as follows:

y1 WITH y2@0;
