I would like to apply latent class analysis to epigenetic data (methylation), and I am wondering whether there is a maximum number of u or y variables that can be included in the model. I'm interested in identifying methylation patterns in 22 genes with an average of 17 methylation sites per gene (374 methylation sites would be used to generate the classes). An alternative approach would be to generate classes within genes if the model cannot accommodate a very large number of y's.

374 latent class indicators should work fine.

Thank you for the quick reply. Is there a limit to the number of variables that can be included? Is the number of indicators related to the number of classes generated?

There is no limit placed by Mplus. It is the nature not the number of indicators that is related to the number of classes generated.
