I've just read Muthen, B. et al. Analysis of Reading Skills Development from Kindergarten Through First Grade: An Application of Growth Mixture Modeling to Sequential Processes. CSE Technical Report 489, Oct. 1998. I would like to know if it's possible to model sequential trajectories within a multilevel structure and integrate a cross-level interaction--that is, estimate the difference in the sequences experienced in different types of contexts. If so, are you aware of relevant references in this area?

That should be possible. I am not aware of any references where this has been tried.
